I never understand how these fights are supposed to work when the characters are from different universes which operate differently.

That's what makes it so "fun" and "interesting": trying to reconcile the differences.

They have Star Wars shields, which can block lasers. Since they never invented beaming technology, they don't have any shield that can counteract it. The Enterprise's computer interpreted their primitive shield as no shield at all.
